Do you cov me? Effect of coverage reduction on species identification and genome reconstruction in complex biological matrices by metagenome shotgun high-throughput sequencing.
Metagenomics Shotgun sequencing is a powerful tool for the characterization of complex biological matrices, analysis of prokaryotic and eukaryotic organisms allowed in a single experiment, with the possibility of de novo reconstruction of the entire metagenome or a set of genes of interest. One of the main factors that limit the use of metagenomics rifle on large scale projects is the high cost associated with the approach. However, we show that-for some applications it is possible to use a shallow shotgun metagenomics to characterize complex biological matrix while reducing cost. Here we compare the results obtained at full size, real dataset with the results obtained by randomly extracting a still sound.
The main statistical comparison is approximate alpha diversity, species abundance, and the ability to reconstruct the metagenome in terms of length and fullness. Our results show that the classification societies present in complex matrices can be accurately performed by even using a very low number of reads. With a sample of 100,000 reads, estimates of alpha diversity are in most cases comparable to those obtained with the full sample, and estimate the abundance of all species are present in good agreement with those obtained with the full sample. Conversely, any task that involves the reconstruction of metagenome which performed poorly, even with the largest simulation subsample (1M read).
The length of the reconstructed assembly is wise smaller than the length obtained with the full dataset, and the proportion of sustainable genes identified in the meta-genome drastically reduced compared with the full sample. shallow shotgun metagenomics can be a useful tool to describe the complex matrix structures, but not enough to reconstruct de novo-even most-the metagenome.
